For an earlier version of the software I recall reading that with a writeable file system, Spotlight would work with limitations – such as, the metadata store would not persist. (True?)

Where there is a metadata store: does 1.3.0 use something other than the .metadata_never_index file to suppress Spotlight?

Yes, you got it. It's only the .metadata_never_index, but it is re-written next mount if you try to delete it.

I missed the "readonly" part.

You could try seeing whether mdfind -onlyin would help at all, but I doubt it will work because the Spotlight issues derive from the (ridiculous) OS X need for one /dev/disk* entry per file system, which is the point of issue 116.
